Plot
Louie and Alph were traveling through space on their ship until a moon hit it and they crashlanded on PNF-404. Together, they have to gather as many Pokos as they possibly can to pay for a rescue service, which costs 
× 10,000.
Game modes
- Story Mode: unlocked by default. Experience the story of Pikmin M, explore areas, discover Pikmin, battle enemies, and collect Pokos.
- 2-Player Battle Mode: unlocked by discovering at least two Pikmin types. Compete with a friend to see who is better at the game.
- Challenge Mode: unlocked by defeating the first boss. Collect as many points as possible within the time limit.
- Area Creator Mode: unlocked by beating story mode. Create custom areas to play on.

Upgrades
- Power Stem: makes the Pikmin immune to every hazard, including being eaten, and being shaken off of enemies
- Great Throwing Arm: allows leaders to throw Pikmin higher.
- Pollen Flowers: can only be used on flowered Pikmin. Stuns enemies near affected flowered Pikmin, and additionally makes enemies with noses sneeze.
