Plot

After the events of Pikmin 3, the S.S. Drake lands at Hocotate Freight, dropping Captain Olimar off. The President greets his arrival, and inhales into a paper bag, as he is so glad that Olimar is fine. However, it seems that the President has gotten himself into trouble once again. It appears that while Captain Olimar was held captive by the Plasm Wraith, the President sent his four VIP captains to find out more about PNF-404. The 4 VIP captains are the main crew members of Hocotate Freight, excluding Olimar and Louie. Its members are Mon Mon, Jon Jon, Bon Bon, and Lon Lon. They were sent by the President to find out more about PNF-404. After five days of exploration, they completely lost contact with each other. The President then got so worried that he went into hiding, which was in a box, which everyone could see, with everyone knowing he was there. And now the President is still worried about the four captains. Olimar tells the President that maybe he could find them. This delights the President, so he pushes Olimar into his ship, as well as himself, and activates the ship's engines. So begins the President's and Olimar's quest to find out just what happened to the four VIP captains.

Once they enter PNF-404's atmosphere, they accidentally bump into a tree, separating the President, the Ship, and Olimar. Olimar eventually wakes up on a grassy patch, looks to either side, and then gets up. He is in the Pikmin Garden. Turning a few corners, Olimar finds five Red Pikmin attacking a Dwarf Red Bulborb. Olimar recalls how to whistle, and once he does, the Pikmin instantly come to Olimar, then hug him. He pets the Pikmin until they let go. The Red Onion also reboots.

After remembering how to use the Pikmin, Olimar finds the President with the ship, which was destroyed in the crash. The President states that the ship's current state would not let them fly a pinch and that they must find a power source. The two leaders remember how to cooperate, and eventually find a large microchip partially buried in the ground. They unearth it, find it requires twenty Pikmin to carry, and the Pikmin bring it to the ship. Upon arrival, the ship returns to its pristine condition. Olimar and the President then take note that it is nearly sundown, ending the first day. The next day, on day 2, in the Pikmin Garden, Olimar and the President find their first cave and they find a VIP captain, Mon Mon. Afterward, the Forest of Bulborbs becomes accessible.

The Forest of Bulborbs, Yellow Pikmin are discovered, as is Jon Jon, who was a captive of the Butterqueen. The Icy Plains becomes accessible.

In the Icy Plains, Olimar and the President discover Blue Pikmin. Upon entering one part of the area, Olimar takes note of a strange ship that looks entirely broken. He then notices the body of a strange-looking astronaut. Olimar questions many things about the body and the ship, like how it got here, and why. Suddenly, a large crawmad jumps out of its giant hole in the middle and drags the body to it. It then steals a number of things part of the area until coming out of its hole, clashing its hands twice, and roaring. The fight against King Crawmad begins.

After defeating the King Crawmad, it coughs up the body, allowing it to be recovered. After taking it to the ship, nothing else happens until the day ends. A cutscene begins after the report of the day: Olimar inspects the body and announces that it is not moving. Suddenly, the person wakes up, notices Olimar, the President, Jon Jon, and Mon Mon, and then runs around in panic. He eventually opens the door and then uses his jetpack to fly back to PNF-404. Olimar then uses his computer to locate the person, and it indicates that he is in the Forest of Bulborbs.

Returning to the Forest of Bulborbs, they see the person flying away, then accidentally dropping a bomb, which destroys a wall that can not normally be destroyed, granting them access to a secondary part of the area. Later, the person is confronted on a large, grassy circle on lower ground. He steps back, not taking notice of the tree in the middle opening up, which leads to him falling down. The tree then instantly closes, having swallowed him. Upon walking closer to the tree, it reveals its large eye and then gets up, revealing its body to be the entire arena. The fight against Mega Nat-Nat begins.

Upon defeating the Mega Nat-Nat, the tree pops out, becoming the corpse of the boss. Water then bursts out of the hole in the middle, leaving the person it swallowed, unconscious. The hole is then covered by dirt, and the arena shifts up, allowing exit.

When delivering the person to the Ship once again, nothing else will happen with them until the day ends, and a cutscene will start after the day's report: Olimar blocks the exit using tape, and the person sits down in a corner. It appears that this person is named Bonjoe, from the planet Lebben, and he is an employee of Lebben Rocket Company. His species, Lebbers, are in danger of extinction, since, due to cultivation issues, plants, Lebben's only edible matter, are dying out. So, the President of Lebben Rocket Company sent Bonjoe to space to find life that could be used on Lebben. He found PNF-404, and while looking at its life from his ship, a meteorite fell and threw him, unconscious, into his position in the Icy Plains. He also knows about the name of his ship, the S.S. Field. and that it was created in the eighteen hundreds. With that, he also knows where Bon Bon is, and he says that, just like where he fell unconscious, the third VIP captain is in the Icy Plains. He also reveals that Bon Bon has another bomb, so he will use it to open access to another part of the area. Eventually, they fight the Mutant Worm, which spits up Bon Bon.

The team later finds Lon Lon held captive by the Snowimation in the third area. At some point after that, they find Louie, and even later on, they find the President, ending the game.
