Jade and Topaz start in the Valley of Life, where they find Red Pikmin and collect the first treasure, the Seed of Hope, an acorn. After that, they find the [[Onion|Red Onion]] and end the first day.


On Day 2, they land in the Distant Jungle and enter the first cave, the Green Cavern, and find a Metal Candypop Bud. They get Metal Pikmin from it, allowing them to break the powerful gate, unlocking two more caves, the Spore Pit and the Underground Kingdom. Within the Spore Pit. is the Puffshroom King, which drops the Underwater Bubble, allowing the captains to breathe underwater. In the Underground Kingdom, they defeat the Armored Mamuta, which drops the Magma Protection, making the captains' suits not take damage from [[fire]]. After finding Yellow Pikmin, Jade and Topaz can enter the Deep Den, which houses the [[Smoky Progg]], which drops the Pluckaphone.

Immediate exploration in it is halted by an [[electric gate]], so they must go back to the Valley of Life, where they find the Blue Onion, the Blue Pikmin opening up the rest of the Distant Jungle to them. There is where they find the Yellow Onion, unlocking the rest of the Volcanic Canyon. In the Metal City, they find a Sticky Candypop Bud.


After finding the Super Sound Radar, they unlock the Vast Reef. Their skills are tested in the final area and its caves, being filled with electric hazards, powerful creatures, and large water ponds.


After getting the Mega Super Ultra Radar, they unlock the final area, the Mechanical Warehouse. It has lots of deadly mechanical creatures. In the middle of the area is where the final boss is held.


After each day, Jade and Topaz get email, with most being from their parents. On Day 9, they get their first email from the captains' grandparents. On Day 12, the captains' father will send email containing gardening tips, which are incidentally tips on Pikmin behavior. And on Day 20, one of Topaz's friends will send an email, telling them about the customers, with one always saying the treasures seem fake.

Story
