A vault is an interior location, typically one that is artificially made, that is used to store commodities or shelter living beings. When breached or otherwise compromised, vaults are usually completely devoid of any products or lifeforms they were built to contain. Each vault has a static size, structure, and stability, although they may vary between vaults.

Vaults are small but important underground locations in Pikmin: Neo. They contain what resembles some sort of machine, and their interiors seep with energy and are adorned with strange markings. Vaults are important because each one houses the genetic information of a certain Pikmin species. When interacted with, a vault's machine ejects seeds that quickly develop into candypop buds, allowing leaders to convert their Pikmin into a new species. Afterward, the leaders are presented with a puzzle they can only solve with the Pikmin they just discovered, requiring taking advantage of its abilities to proceed. After the puzzle is completed, the machine disperses the candypop seeds around the overworld, and a counter at the top of the vault activates, displaying the number twenty-five. After amassing twenty-five Pikmin of the type obtained from that vault, returning to its machine causes the Pikmin to merge to create an Onion, allowing access to a virtually endless supply of those Pikmin without needing candypop buds. While not required to complete the game, using every vault is required for full completion as every Pikmin species is needed to collect every item.
