In Pikmin: The After Years, the Dark Matter Warrior is one of the most feared entities on PNF-404. It is a humanoid entity that is made of dark matter and has gleaming yellow eyes on its face, three spikes adorning the top of its head, and an eye resembling that of Zero Two on its chest. It was created by the Dark Virus to stop Olimar and his wife. The Dark Matter Warrior is one of the three forces, alongside Bloodbath and the Smoky Progg, commanded by Zero Two; coincidentally, none of the three appear in Remembrance Ravine. Furthermore, in Galactic Warpzone, wherein a more difficult version of every boss, under the influence of dark matter, is refought, Bloodbath, the Smoky Progg, and the Dark Matter Warrior remain the same as all three are under the substance's influence.

The Dark Matter Warrior is a versatile but weak foe that boasts great reflexes, speed, and agility, can transform its arms into a sharp blade or a blunt wand, and is invulnerable until its defenses are broken. Using its sword, the Dark Matter Warrior attempts to perform a forward charge to skewer Pikmin on it, although dodging the attack causes the figure's blade to become lodged into the wall in its path. Despite its apparent helplessness during this time, it is not vulnerable, and attacking it results in it teleporting away to attempt a sneak attack. Afterward, it will use its wand to either cast balls of dark energy at Pikmin and leaders or produce dark matter in its vicinity. After Pikmin and leaders evade both attacks, the eye on the Dark Matter Warrior's chest will glow red, it preparing to fire a laser attack similar to Bloodbath's in that it is lethal to Pikmin and leaders but can be harmlessly reflected back at its source with the Reflector to stun it. The only way to harm the Dark Matter Warrior is to use the Stick of Light, an object Olimar previously thought to have been useless, against it, as it neutralizes dark matter. Using the Stick of Light, Olimar must deflect the Dark Matter Warrior's dark energy balls back at it, and upon doing so, the creature will turn a translucent yellow color and finally become vulnerable. After suffering enough harm, the Dark Matter Warrior's eyes will turn blue, indicating that it is about to thrust spikes outward from every point on its body, impaling and killing any Pikmin on it and nearby, before becoming invulnerable again. Upon death, the Dark Matter Warrior will disintegrate, and yield a 50-pellet or rarely a 100-pellet.
