The Illuminati is the main antagonist of Pikmin: Triad War. It is a secret society that has existed since the eighteenth century and has pulled the strings of various governments throughout human history, usually ending catastrophically. However, just as the human race began to learn of the Illuminati's ulterior motives in the year 2065, it initiated World War III, a worldwide conflict resulting in an estimated six billion casualties. Afterward, the surviving unaffiliated humans fled to the habitable moons of Jupiter and Saturn, and the Illuminati's members fled to an unknown part of the milky way galaxy, outside of the solar system.

On Jupiter and Saturn, the human race thrived and repopulated, eventfully forming the Human Quadrant Defense Grid. Meanwhile, the Illuminati began to dabble with hybridization and traveling between dimensions. Although the human race had already looked into gene-splicing technology and procedures, the Illuminati wished to perfect it. The Illuminati's high council knew of other dimensions, including one that was home to so-called Pocket Monsters. Their science team called them crazy for believing such creatures existed. Nevertheless, the high council demanded the continuation of the experiments. Most of them did not end well.

On one fateful night, the Illuminati carried out one final experiment before finally giving up. Although the test ended in the subject's death and the destruction of the device used, it soon turned out to be a success. Three days afterward, the Illuminati received a transmission originating from an unknown source. The transmission's creator stated that they are a representative of a company called the Enzyme Corporation, which is based in the same dimension that the Illuminati's scientists have been using for subjects in their experiments that the representative also claimed the Enzyme Corporation is doing. The high council asked the Enzyme Corporation representative if they have access to interdimensional transport technology. The representative said that most of the major science companies in their world do, and after some discussion, the representative agrees to form an alliance with the Illuminati and to travel to their dimension with a collection of Pokémon DNA in tow.

The Illuminati began to abduct people to create Pokémon hybrids named Pokémorphs out of them for the sole purpose of warfare despite having some of their operations stopped by the Human Quadrant Defense Grid as time went on. The Illuminati's perfected Pokémorph creation operations were going smoothly until the Human Quadrant Defense Grid]] began using their own. In 2193, the two sides met at a stalemate, resulting in their leaders signing a ceasefire agreement.

During the ceasefire, the Pokémorphs, now free of their duties, became a functional species. The high council was outraged by this, but rather than starting a war over the loss of most of their special weapons, they decided to create more traditional weapons. For decades, the Illuminati strived to create the ultimate weapon, one capable of completely wiping out the opposition in little time. Most of its weapons were ever either too ambitious or downright crazy, but it eventually settled for a less powerful, but still very deadly, alternative. In the year 2233, the Illuminati sent a large army and a science team to PNF-404 to create a terrifying example of its technological triumph.

The Illuminati Superweapon, known also as the Planet Cooker and the Barbeque of Planet Killers, is the secondary focus of Pikmin: Triad War. Rather than causing a targeted planet to explode, the Illuminati Superweapon fires a beam that penetrates the planet's surface and hits its core, causing the planet to become little more than a massive blob of molten slack floating in outer space. The planet's molten remains can be harvested as minerals or fuel. Alternatively, the superweapon can fire a beam that pierces through the targetted planet entirely, affecting its core in such a way that it destroys the planet's magnetic field and renders it vulnerable to solar winds.
